IBM MQ JMS java listener code keeping the program running

I wish did fix the issue. What I think what you are asking is how to keep a Java program running indefinitely.
There are several ways, but you do need a way of terminating it, either by user interrupt or a signal, and you don't want it in a tight loop so it will consume all CPU and stack memory, leaving nothing for your onMessage event.
code :

Thread worker = new Thread(new yourOnMessageThread());

while(true) {
  try {
    Thread.sleep(sleep duration);
  } catch(InterruptedException ex) {
    // check for termination signal
    // if required, terminate

Java - Loop while keeping another code running

it should still fix some issue You could use a multiple thread application, however it seems to me that would be a bit more complicated than what your looking for.
: Try just defining a timer, and adding a timertask to it, and then taking in input in a loop:
code :
    Scanner scan = new Scanner(System.in);
    Timer timer = new Timer();
    timer.schedule(new TimerTask() {

        public void run() {
            //Do whatever you want with your messages here
    }, 0, 1000);

    //Wait for user input
    while(true) {
        String bar = scan.next();

When running jar program from java code, the jar program's gui freezes on direct input

To fix the issue you can do First of all, instead of using the stream gobbler, just inherit the process's io:
code :
final ProcessBuilder p1 = new ProcessBuilder(command).inheritIO();
p1.redirectInput(Redirect.from(new File("NUL"))).redirectOutput(Redirect.to(new File("NUL")))
                        .redirectError(Redirect.to(new File("NUL")));

Method of keeping a Java program running indefinitely that is efficient?

hop of those help? Unless your threads are daemon threads I don't see why you should have a while or for that matter any loops which would just eat your CPU. Your main thread will not be killed unless all non daemon threads are completed. Also if you wish to do cleanup you can register a JVM's shutdown hook.
