This might help you These examples show how to use h5py to copy datasets between 2 HDF5 files. See my other answer for PyTables examples. I created some simple HDF5 files to mimic CSV type data (all floats, but the process is the same if you have mixed data types). Based on your description, each file only has one dataset. When you have multiple datasets, you can extend this process with visititems() in h5py.
Note: code to create the HDF5 files used in the examples is at the end.

I wish did fix the issue. include is for code, not for content. In your case you have to use file_get_contents so you can save the returned value. include will not give you that value.

 $img_start = file_get_contents('include_all_items/item_input_img_start.php');
 $img_link = file_get_contents('include_all_items/item_input_img_link.php');

I hope this helps . You can use NTFS alternate data streams (NTFS Alternate Data Streams - .NET) if you just want it to look like single file.
Note that many tools ignore alternate data streams during file operations, so be careful if you need to move such file around.

I hope this helps you . I found that LibreOffice allows command line conversion using the LibreOffice conversion engine (which DID preserve the formatting like I wanted and generally worked great).
