To fix the issue you can do Not sure why you would want this, but you can locally change \parskip:

Include a specific chunk from one markdown document in another document

it helps some times I would try purl-ing the original child document and then reading the chunk in from the code tangle file, which you can then subsequently delete.

To fix the issue you can do Why build the header markup (either in markdown or HTML) manually? Try inline R expressions or some helper functions in pander (to generate markdown programatically):

Running code chunk in R-markdown using exam document class

this one helps. Sometimes \begin{"some environment") ... \end{"some environment") doesn't play well with R chuncks. One work around is to define a new environment.
For example, I defined a file preamble.tex with the following information:

Add markdown code chunk to R Markdown document

it should still fix some issue I found the bookdown book on Rmarkdown which has examples of R code chunks being rendered via Rmarkdown. The book source is available on GitHub and the relevant chapter is located here.
The chunk below works as desired. I can't explain why the `r ''` is required at the beginning of the block, but it is.
