Best Practices for Managed SalesForce App Development?

this will help I hate to say it, but it sounds like you've settled on the best approach that I know of. The Salesforce packaging environment can be a total nightmare to work with. Once your managed package has a prefix, there's really no going back to a plain package without one unless you script it like you've done. So you'll find the package name peppered throughout your code, which the system will add for you.
I've found the best way to work with it is to keep a "pure" version of your app, which will install cleanly into a dev org from within Ant. Once you have the code in Ant, it can be added into "normal" source control. It doesn't seem like too many larger scale apps have been built in Salesforce with multiple team members, because as far as I can tell, there isn't much support for a workflow that includes source code control. They tried adding some type of release management to a dev org configuration, which is now in beta, but it didn't seem that good at all.

Why can't class relationships in Salesforce managed packages be changed?

I think the issue was by ths following , The restriction is in place to stop you changing your contract with code outside of your package. there could be callers of this code from outside your package (because you marked it global), that rely on it implementing the al.ObjectComparator interface, if you make the change you'd like to, you'd break that code when they upgrade.

help you fix your problem I got confirmation from Salesforce Support today that if you have a static resource named "x" or "c", then the process that builds the package will not see the resource. This was exactly my experience. In addition, it would not let me remove the static resource I had named "x" even after removing all references to it in my code.
To resolve I had to move all of my code (minus the static resource named "x") to a new dev org, and deploy from there.

it fixes the issue Yes it is doable. Create a new folder and put the icon in the custom folder. Now you can add it to the package (actually it will add the folder automatically if you add the tab).

To fix the issue you can do From Change Debug Level you can change the log shown in the Developer console's log timeline. Go to add/change under DebugLevel Action and set a lower level on the information saved, in your case as suggested above, you have to set to INFO (or lower), alternatively you can create a layer for your job/class only by clicking Add-->yourclass.

I hope this helps . Triggers do not execute in parallel threads, so waiting does nothing at all other than consuming CPU time limits.
You cannot control the order of execution of Apex triggers on the platform. Instead, you'll have to restructure your code. The easiest way, without any knowledge of what the managed code is doing, is to push your code into a separate transaction. You can do this via an @future method, Queueable Apex, or a Platform Event, or potentially even by writing a Change Event trigger.
